Hi, I am sorry to hear your new family member is not comfortable at night. but trust me it will get better.
To help them realize it's bed time, what we did is we went to the resale shop and bought a blanket big enough to cover their kennel. This helps them realize when its dark they should sleep and when it's light they can be up. You cover the kennel when you go to bed at night and open it up when you get up to let her out.
Bringing them into your room, may help too. But I really do think you should try putting a blanket over the kennel. They will feel secure and also help realize that it's time for bed.
I have three dogs and have done this with all three. Infact Mack still is crate trained and gets a blanket.
P.S. regardless of what the shelter told you, I would advice putting a small blanket int heir for her to lay on. Generally they don't pee where they sleep. After all would you like to sleep without a mattress??
